Eah2119 and I have made radial changes to both game-play and story-line using the new features of the command block.
Even if you already played the old map, I would say it's worth play the new .

The levers will appear once you need them. It's intentional.

You probably need to climb up the plant, sample the plant core and run the sample at the control bridge.
